分别在两种重要并行计算模型中给出计算有向基因组排列的反转距离新的并行算法.基于Hannenhalli和Pevzner理论,分3个主要部分设计并行算法:构建断点图、计算断点图中圈数、计算断点图中障碍的数目.在CREW-PRAM模型上,算法使用O(n2)处理器,时间复杂度为O(log2n);在基于流水光总线的可重构线性阵列系统(linear array with a reconfigurable pipelined bus system, LARPBS)模型上,算法使用O(n3)处理器,计算时间复杂度为O(logn).  相似文献

Ghosh and Bhattacharjee propose [2] (Intern. J. Computer Math., 1984, Vol. 15, pp. 255-268) an algorithm of determining breadth first spanning trees for graphs, which requires that the input graphs contain some vertices, from which every other vertex in the input graph can be reached. These vertices are called starting vertices. The complexity of the GB algorithm is O(log2 n) using O{n 3) processors. In this paper an algorithm, named BREADTH, also computing breadth first spanning trees, is proposed. The complexity is O(log2 n) using O{n 3/logn) processors. Then an efficient parallel algorithm, named- BREADTHFOREST, is proposed, which generalizes algorithm BREADTH. The output of applying BREADTHFOREST to a general graph, which may not contain any starting vertices, is a breadth first spanning forest of the input graph. The complexity of BREADTHFOREST is the same as BREADTH.  相似文献

Summary Using modular arithmetic we obtain the following improved bounds on the time and space complexities for n × n Boolean matrix multiplication: O(n log 2 7 lognlogloglognloglogloglogn) bit operations and O(n 2loglog n) bits of storage on a logarithmic cost RAM having no multiply or divide instruction; O(n log 2 7(logn)2–1/2log 2 7(loglog n)1/2log 2 7–1) bit operations and O(n 2log n) bits of storage on a RAM which can use indirect addressing for table lookups. The first algorithm can be realized as a Boolean circuit with O(n log 2 7lognlogloglognloglogloglogn) gates. Approximate graph coloring takes as input a graph and returns a legal coloring which is not necessarily optimal. We improve the performance guarantee, or worst-case ratio between the number of colors used and the minimum number of colors possible, toO(n(log logn)3/(logn)3), anO(logn/log logn) factor better than the previous best-known result.The work of the first author was supported by Air Force Grant AFOSR-86-0078 and NSF PYI Grant 8657527-CCR. In this paper we describe a technique for finding efficient parallel algorithms for problems on directed graphs that involve checking the existence of certain kinds of paths in the graph. This technique provides efficient algorithms for finding dominators in flow graphs, performing interval and loop analysis on reducible flow graphs, and finding the feedback vertices of a digraph. Each of these algorithms takesO(log2 n) time using the same number of processors needed for fast matrix multiplication. All of these bounds are for an EREW PRAM.  相似文献

We study the problem of maintaining the 2-edge-, 2-vertex-, and 3-edge-connected components of a dynamic planar graph subject to edge deletions. The 2-edge-connected components can be maintained in a total ofO(n logn) time under any sequence of at mostO(n) deletions. This givesO(logn) amortized time per deletion. The 2-vertex- and 3-edge-connected components can be maintained in a total ofO(n log2 n) time. This givesO(log2 n) amortized time per deletion. The space required by all our data structures isO(n). We convert constructive solid geometry input to explicit representations of polygons, polyhedra, or more generallyd-dimensional polyhedra, in time and space 0(nd), improving a previous0(nd logn) time bound. We then show that any Boolean formula can be preprocessed in time0(n log n/log logn) and linear space so that the value of the formula can be maintained, as variables are changed one by one, in time O(log n/log logn) per change; this speeds up certain output-sensitive algorithms for constructive solid geometry.  相似文献

Each (nondeterministic) multilective VLSI-circuit C of area A can be simulated by an oblivious (disjunctive) branching program of width exp(O(A)) which has the same multiplicity of reading as C. That is why exponential lower bounds on the width of (disjunctive) oblivious branching programs of linear depth provide lower bounds of order Ω(n1–2α), , on the area of (nondeterministic) multilective VLSI-circuits computing explicitly defined one-output Boolean functions, if the multiplicity of reading is bounded by O(logαn). AnOE¦log2 n) algorithm is presented to construct the visibility graph for a collection ofn nonintersecting line segments, where ¦E¦ is the number of edges in the visibility graph. This algorithm is much faster than theO(n 2)-time andO(n 2)-space algorithms by Asanoet al., and by Welzl, on sparse visibility graphs. Thus we partially resolve an open problem raised by Welzl. Two algorithms for shortest path problems are presented. One is to find the all-pairs shortest paths (APSP) that runs in O(n 2logn + nm) time for n-vertex m-edge directed graphs consisting of strongly connected components with O(logn) edges among them. The other is to find the single-source shortest paths (SSSP) that runs in O(n) time for graphs reducible to the trivial graph by some simple transformations. These algorithms are optimally fast for some special classes of graphs in the sense that the former achieves O(n 2) which is a lower bound of the time necessary to find APSP, and that the latter achieves O(n) which is a lower bound of the time necessary to find SSSP. The latter can be used to find APSP, also achieving the running time O(n 2).  相似文献

Shortest path problems can be solved very efficiently when a directed graph is nearly acyclic. Earlier results defined a graph decomposition, now called the 1-dominator set, which consists of a unique collection of acyclic structures with each single acyclic structure dominated by a single associated trigger vertex. In this framework, a specialised shortest path algorithm only spends delete-min operations on trigger vertices, thereby making the computation of shortest paths through non-trigger vertices easier. A previously presented algorithm computed the 1-dominator set in O(mn) worst-case time, which allowed it to be integrated as part of an O(mn+nrlogr) time all-pairs algorithm. Here m and n respectively denote the number of edges and vertices in the graph, while r denotes the number of trigger vertices. A new algorithm presented in this paper computes the 1-dominator set in just O(m) time. This can be integrated as part of the O(m+rlogr) time spent solving single-source, improving on the value of r obtained by the earlier tree-decomposition single-source algorithm. In addition, a new bidirectional form of 1-dominator set is presented, which further improves the value of r by defining acyclic structures in both directions over edges in the graph. The bidirectional 1-dominator set can similarly be computed in O(m) time and included as part of the O(m+rlogr) time spent computing single-source. This paper also presents a new all-pairs algorithm under the more general framework where r is defined as the size of any predetermined feedback vertex set of the graph, improving the previous all-pairs time complexity from O(mn+nr2) to O(mn+r3).  相似文献

A graphG is called a binary Hamming graph if each vertex ofG can be assigned a binary address of fixed length such that the Hamming distance between two addresses equals the length of a shortest path between the corresponding vertices. It is shown thatO(n 2 logn) time suffices for deciding whether a givenn-vertex graphG is a binary Hamming graph, and for computing a valid addressing scheme forG provided it exists. Consider a collection of disjoint polygons in the plane containing a total ofn edges. We show how to build, inO(n 2) time and space, a data structure from which inO(n) time we can compute the visibility polygon of a given point with respect to the polygon collection. As an application of this structure, the visibility graph of the given polygons can be constructed inO(n 2) time and space. This implies that the shortest path that connects two points in the plane and avoids the polygons in our collection can be computed inO(n 2) time, improving earlierO(n 2 logn) results.  相似文献

Summary In this paper a new data structure is described for performing member and neighbor queries in O(logn) time that allows for O(1) worst-case update time once the position of the inserted or deleted element is known. In this way previous solutions that achieved only O(1) amortized time or O(log* n) worst-case time are improved. The method is based on a combinatorial result on the height of piles that are split after some fixed number of insertions. This combinatorial result is interesting in its own right and might have other applications as well.  相似文献

This paper determines upper bounds on the expected time complexity for a variety of parallel algorithms for undirected and directed random graph problems. For connectivity, biconnectivity, transitive closure, minimum spanning trees, and all pairs minimum cost paths, we prove the expected time to beO(log logn) for the CRCW PRAM (this parallel RAM machine allows resolution of write conflicts) andO(logn · log logn) for the CREW PRAM (which allows simultaneous reads but not simultaneous writes). We also show that the problem of graph isomorphism has expected parallel timeO(log logn) for the CRCW PRAM andO(logn) for the CREW PRAM. Most of these results follow because of upper bounds on the mean depth of a graph, derived in this paper, for more general graphs than was known before.For undirected connectivity especially, we present a new probabilistic algorithm which runs on a randomized input and has an expected running time ofO(log logn) on the CRCW PRAM, withO(n) expected number of processors only.Our results also improve known upper bounds on the expected space required for sequential graph algorithms. For example, we show that the problems of finding connected components, transitive closure, minimum spanning trees, and minimum cost paths have expected sequential spaceO(logn · log logn) on a deterministic Turing Machine.
