Cache performance in modern computers is important for program efficiency. A cache is thrashing if a significant amount of time is spent moving data between the memory and the cache. This paper presents two cache thrashing examples, one in scientific computing and one in image processing, both of which involve several one-dimensional arrays that are accessed sequentially, i.e., with unit strides. Accessing arrays in unit strides was considered very efficient on cache-based computer systems. However, the existence of cache thrashing is demonstrated by significant increases in computing speed in the equivalent programs tuned for cache locality. This shows that accessing several arrays sequentially may cause cache thrashing. Thus, to improve cache performance, it is important that the compiler or the programmer takes all arrays inside a loop into consideration. © 1997 by John Wiley & Sons, Ltd. 相似文献

A principal challenge facing the development and scaling of biomolecular computers is the design of physically well-motivated, experimentally validated simulation tools. In particular, accurate simulations of computational behavior are needed to establish the feasibility of new architectures, and to guide process implementation, by aiding strand design. Key issues accompanying simulator development include model selection, determination of appropriate level of chemical detail, and experimental validation. In this work, each of these issues is discussed in detail, as presented at the workshop on simulation tools for biomolecular computers (SIMBMC), held at the 2003 Congress on Evolutionary Computation. The three major physical models commonly applied to model biomolecular processes, namely molecular mechanics, chemical kinetics, and statistical thermodynamics, are compared and contrasted, with a focus on the potential of each to simulate various aspects of biomolecular computers. The fundamental and practical limitations of each approach are considered, along with a discussion of appropriate chemical detail, at the biopolymer, process, and system levels. The relationship between system analysis and design is addressed, and formalized via the DNA Strand Design problem (DSD). Finally, the need for experimental validation of both underlying parameter sets and overall predictions is discussed, along with illustrative examples.Authors contributed equally to the present work. 相似文献

Simulators for biomolecular computing, (both in vitro and in silico), have come to play an important role in experimentation, analysis, and evaluation of the efficiency and scalability of DNA and biomolecule based computing. Simulation in silico of DNA computing is useful to support DNA-computing algorithm design and to reduce the cost and effort of lab experiments. Although many simulations have now been developed, there exists no standard for simulation software in this area. Reliability, performance benchmarks, user interfaces, and accessibility are arguably the most important criteria for development and wide spread use of simulation software for BMC. The requirements and evaluation of such software packages for DNA computing software are discussed, particularly questions about software development, appropriate user environments, standardization of benchmark data sets, and centrally available common repositories for software and/or data. 相似文献

DNA computing is a novel and vivid researcharea which is genuinely interdisciplinary –computer scientists and molecular scientistscollaborate to investigate the use of DNAmolecules for the purpose of computing. DNAcomputing in vivo is the investigation ofcomputations taking place naturally in a livingcell, with the goal of understandingcomputational properties of DNA molecules intheir native environment. Gene assembly inciliates (single cell organisms) is perhaps themost involved process of DNA manipulation yetknown in living organisms. The computationalnature of this process has attracted muchattention in recent years. The resultsobtained so far demonstrate that this processof gene assembly is a splendid example ofcomputing taking place in nature, i.e., NaturalComputing. Indeed, DNA computing in vivomay be far more widespread in nature than wecurrently recognize. This paper is a tutorialon (computational nature of the) gene assemblyin ciliates, which is intended for a broadaudience of researchers interested in NaturalComputing. 扩展模拟计算机(uEAC)是一个新兴的非传统计算技术的研究内容.它由模拟电场和多值逻辑组成,两者共同构成计算单元,进行数据计算和信息处理.本文分析了二维uEAC系统结构,对其电场的有限元数学模型进行了推导.在此基础上,开发了基于ANSYS的uEAC仿真器,进一步结合粒子群优化方法来进行其应用优化设计.通过对经典二值异或和三值异或问题的求解,验证了uEAC在解决线性不可分的模式分类问题上的有效性,为uEAC更多的应用提供了开发工具和试验依据. 相似文献
