The folding process of the 20 residue Trp-cage mini-protein was investigated using standard temperature replica exchange molecular dynamics (T-RexMD) simulation and a biasing potential RexMD (BP-RexMD) method. In contrast to several conventional molecular dynamics simulations, both RexMD methods sampled conformations close to the native structure after 10–20 ns simulation time as the dominant conformational states. In contrast, to T-RexMD involving 16 replicas the BP-RexMD method achieved very similar sampling results with only five replicas. The result indicates that the BP-RexMD method is well suited to study folding processes of proteins at a significantly smaller computational cost, compared to T-RexMD. Both RexMD methods sampled not only similar final states but also agreed on the sampling of intermediate conformations during Trp-cage folding. The analysis of the sampled potential energy contributions indicated that Trp-cage folding is favored by both van der Waals and to a lesser degree electrostatic contributions. Folding does not introduce any significant sterical strain as reflected by similar energy distributions of bonded energy terms (bond length, bond angle and dihedral angle) of folded and unfolded Trp-cage structures. 相似文献

Heat transfer over a sub-millimeter spheroidal solid is of interest in many engineering processes. One important mechanism of heat transfer in the above processes is natural convection which leads to heat transfer rates many times larger than that of pure conduction. Despite the huge literature devoted to natural convection heat transfer rates over spheres (and to a smaller extent over spheroids) there is not a generally accepted correlation especially for small Rayleigh numbers. Existing correlations for external geometries predict a progressively increasing contribution of natural convection to heat transfer with respect to gravity (starting from zero gravity). To test the validity of these correlations, experiments are performed for the estimation of heat transfer rates at low gravity. Heat pulses are given to a miniature thermistor with a nearly spheroidal shape immersed in a liquid and its thermal response is registered during heating in parabolic flights. The contribution of natural convection to heat transfer is undoubtedly estimated from runs in which acceleration varies from 0 to 1.8 g. Surprisingly enough, the experiments showed that the Rayleigh number must take a minimum value before non-negligible effect of natural convection on heat transfer appears (existence of a threshold Rayleigh number). In the absence of natural convection (below Rathr) the experimental thermal response curves can be successfully described by approximating solutions of the transient heat conduction equation for the spheroidal geometry of the thermistor. Apparently, additional research is needed regarding the natural convection around sub-millimeter objects for small Rayleigh numbers. 相似文献

Exploiting the unique properties of three‐dimensional (3D) auxetic scaffolds in tissue engineering and regenerative medicine applications provides new impetus to these fields. Herein, the results on the fabrication and characterization of 3D auxetic scaffolds for tissue engineering applications are presented. The scaffolds are based on the well‐known re‐entrant hexagonal geometry (bowtie) and they are fabricated by multiphoton lithography using the organic?inorganic photopolymer SZ2080. In situ scanning electron microscopy–microindentations and nanoindention experiments are employed to characterize the photocurable resin SZ2080 and the scaffolds fabricated with it. Despite SZ2080 being a stiff material with a positive Poisson’s ratio, the scaffolds exhibit a negative Poisson’s ratio and high elasticity due to their architecture. Next, mouse fibroblasts are used to seed the scaffolds, showing that they can readily penetrate them and proliferate in them, adapting the scaffold shape to suit the cells’ requirements. Moreover, the scaffold architecture provides the cells with a predilection to specific directions, an imperative parameter for regenerative medicine in many cell‐based applications. This research paves the way for the utility of 3D auxetic metamaterials as the next‐generation adaptable scaffolds for tissue engineering. 相似文献

Spatially separated ZnO pillars, typically 300 nm in diameter and 2 microm in height, are fabricated via a template-directed approach that leads to long-range hexagonal order. The templates of Au nanodisk arrays are obtained by using metal membranes as a lithography mask. The growth of ZnO pillars is performed in a double-tube system through vapor diffusion-deposition. The growth mechanism of the pillars is studied in detail and is proposed to be a combination of vapor-liquid-solid and vapor-solid models. The piezoelectric and optical properties of single pillars are characterized using piezoresponse force microscopy and micro-photoluminescence spectroscopy, respectively. The pillars show strong excitonic emissions up to room temperature, which indicate a relatively low defect density and good crystalline quality. The obtained piezoelectric coefficient d(33) is (7.5+/-0.6) pm V(-1), which is to our knowledge the first reported value for a single nanopillar. 相似文献

In this paper, the optimal sizing and limitations of shunt, passive, single-tuned harmonic filters for industrial loads are
examined. The investigation takes into account not only harmonic current sources due to nonlinear loads, but also the presence
of background voltage harmonic distortion. First, an analytical approach in simplified cases is developed, which leads to
closed form expressions. These expressions help in gaining a deeper insight into the role of the filter branches and the influence
of the various parameters of the system. They also show, both quantitatively and qualitatively, the limitations of passive
filters with respect to harmonic control. Next, the general case of this constrained optimization problem is formulated and
solved using genetic algorithms. The constraints ensure acceptable solutions in accordance with Standard recommendations,
utility regulations and filter parameter variations. The proposed objective function to be maximized is a modified version
of the power factor and ensures the optimal solution among acceptable ones. Through extensive simulations of an example system
for a variety of voltage and current harmonic levels, potentialities and limitations of filter branches are thoroughly investigated.
Practical conclusions drawn can be considered as guidance on engineering judgment for harmonic control in any specific application. 相似文献

The general two-layer inverse problem in biomedical photon migration is to estimate the absorption and scattering coefficients of each layer as well as the top-layer thickness. We attempted to solve this problem, using experimental and simulated spatially resolved frequency-domain (FD) reflectance for optical properties typical of skin overlying muscle or skin overlying fat in the near infrared. Two forward models of light propagation were used: a two-layer diffusion solution [Appl. Opt. 37, 779 (1998)] and a hybrid Monte Carlo (MC) diffusion model [Appl. Opt. 37, 7401 (1998)]. MC-simulated FD reflectance data were fitted as relative measurements to the hybrid and the pure diffusion models. It was found that the hybrid model could determine all the optical properties of the two-layer media studied to ~5%. Also, the same accuracy could be achieved by means of fitting MC-simulated cw reflectance data as absolute measurements, but fitting them as relative ones is an ill-posed problem. In contrast, two-layer diffusion could not retrieve the top-layer optical properties as accurately for FD data and was ill-posed for both relative and absolute cw data. The hybrid and the pure diffusion models were also fitted to experimental FD reflectance measurements from two-layer tissue-simulating phantoms representative of skin-on-fat and skin-on-muscle baseline optical properties. Both the hybrid and the diffusion models could determine the optical properties of the lower layer. The hybrid model demonstrated its potential to retrieve quantitatively the transport scattering coefficient of skin (the upper layer), which was not possible with the pure diffusion model. Systematic discrepancies between model and experiment may compromise the accuracy of the deduced top-layer optical properties. Identifying and eliminating such discrepancies is critical to practical application of the method. 相似文献
