Genome and proteome annotation: organization, interpretation and integration

Recent years have seen a huge increase in the generation of genomic and proteomic data. This has been due to improvements in current biological methodologies, the development of new experimental techniques and the use of computers as support tools. All these raw data are useless if they cannot be properly analysed, annotated, stored and displayed. Consequently, a vast number of resources have been created to present the data to the wider community. Annotation tools and databases provide the means to disseminate these data and to comprehend their biological importance. This review examines the various aspects of annotation: type, methodology and availability. Moreover, it puts a special interest on novel annotation fields, such as that of phenotypes, and highlights the recent efforts focused on the integrating annotations.     

The Rocks and the Sydney Cove Redevelopment Authority 1970–88

The Rocks area has been settled since the day of the arrival of the First Fleet. It was not an easy area to settle because of the high rocky terrain and steep slopes which made the construction of proper roads and drainage a difficult task. It had one major attraction though, its proximity to the waterfront. The Rocks soon became a collection of unsanitary hovels and taverns catering for seafarers from all parts of the world. In 1810 the Judge Advocate listed some fifty taverns licensed in Sydney the majority of which were in The Rocks. Traffic went through narrow alleys and steps barely wide enough for two people to pass.

Recognition of Expertise and Perceived Influence in Intercultural Collaboration: A Study of Mixed American and Chinese Groups

Building on tenets from transactive memory (TM) theory and expectation states (ES) theory, this study examined how communication styles influenced expertise recognition and perceived influence in intercultural groups of Chinese and American members. Controlling for the impact of actual expertise, we found that confident communication did not affect expertise recognition, but affected perceived influence; task‐oriented communication had significant positive impact on both expertise recognition and perceived influence; and finally, talkativeness and dominance did not predict either expertise recognition or perceived influence. These results highlight the importance of shared ES, which people from different cultures may not develop, in expertise recognition and influence inferred from a group interaction, thus, contributing to understanding the role of culture and communication in TM development.     

Reactions of hydroxyl radicals and ozone with acenaphthene and acenaphthylene

Acenaphthene and acenaphthylene are polycyclic aromatic hydrocarbons (PAHs) emitted into the atmosphere from a variety of incomplete combustion sources such as diesel exhaust. Both PAHs are present in the gas phase under typical atmospheric conditions and therefore can undergo atmospheric gas-phase reactions with the hydroxyl (OH) radical and for acenaphthylene with ozone. Using a relative rate method, rate constants have been measured at 296 +/- 2 K for the OH radical reactions with acenaphthene and acenaphthylene of (in units of 10(-11) cm3 molecule(-1) s(-1)) 8.0 +/- 0.4 and 12.4 +/- 0.7, respectively, and for the O3 reaction with acenaphthylene of (1.6 +/- 0.1) x 10(-16) cm3 molecule(-1) s(-1). The products of the gas-phase reactions of acenaphthene and acenaphthylene and their fully deuterated analogues have been investigated using in situ atmospheric pressure ionization tandem mass spectrometry (API-MS) and gas chromatography-mass spectrometry (GC-MS). The major products identified from the OH radical-initiated reaction of acenaphthene and acenaphthylene were a 10 carbon ring-opened product and a dialdehyde, respectively. The major product observed from the API-MS analysis of the O3 reaction with acenaphthylene was a secondary ozonide, which was not observed by GC-MS.     

Prediction of in-use emissions of heavy-duty diesel vehicles from engine testing

A model of a heavy-duty vehicle driveline with automatic transmission has been developed for estimating engine speed and load from vehicle speed. The model has been validated using emissions tests conducted on three diesel vehicles on a chassis dynamometer and then on the engines removed from the vehicles tested on an engine dynamometer. Nitrogen oxide (NOx) emissions were proportional to work done by the engine. For two of the engines, the NOx/horsepower(HP) ratio was the same on the engine and on the chassis dynamometer tests. For the third engine NOx/HP was significantly higher from the chassis test, possibly due to the use of dual engine maps. The engine certification test generated consistently less particulate matter emissions on a gram per brake horsepower-hour basis than the Heavy Duty Transient and Central Business District chassis cycles. A good linear correlation (r2 = 0.97 and 0.91) was found between rates of HP increase integrated over the test cycle and PM emissions for both the chassis and the engine tests for two of the vehicles. The model also shows how small changes in vehicle speeds can lead to a doubling of load on the engine. Additionally, the model showed that it is impossible to drive a vehicle cycle equivalent to the heavy-duty engine federal test procedure on these vehicles.     

An Integrated Approach to High Integrity Software Verification

Using automated reasoning techniques, we tackle the niche activity of proving that a program is free from run-time exceptions. Such a property is particularly valuable in high integrity software, for example, safety- or security-critical applications. The context for our work is the SPARK Approach for the development of high integrity software. The SPARK Approach provides a significant degree of automation in proving exception freedom. Where this automation fails, however, the programmer is burdened with the task of interactively constructing a proof and possibly also having to supply auxiliary program annotations. We minimize this burden by increasing the automation, through an integration of proof planning and a program analysis oracle. We advocate a ‘cooperative’ integration, where proof-failure analysis directly constrains the search for auxiliary program annotations. The approach has been successfully tested on industrial data.     

Controlled prospective study of postpartum mood disorders: Psychological, environmental, and hormonal variables.

Demographic, psychiatric, social, cognitive, and life stress variables were used to determine the etiology of depression in childbearing (CB; n?=?182) and nonchildbearing (NCB; n?=?179) women. Hormonal variables in postpartum depression were also evaluated. In the CB group predictors of depression diagnosis were previous depression, depression during pregnancy, and a Vulnerability (V)?×?Life Stress (LS) interaction; predictors of depressive symptomatology were previous depression, depressive symptoms during pregnancy, life events, and V?×?LS. Only estradiol was associated with postpartum depression diagnosis. In the NCB group V?×?LS was the only predictor of depression diagnosis; depressive symptoms during pregnancy and life events were predictors of depressive symptomatology. Previous findings about depression vulnerability were replicated. The significant V?×?LS interactions support the vulnerability-stress model of postpartum depression.
