Exceptional convergent evolution in a virus

Replicate lineages of the bacteriophage phiX 174 adapted to growth at high temperature on either of two hosts exhibited high rates of identical, independent substitutions. Typically, a dozen or more substitutions accumulated in the 5.4-kilobase genome during propagation. Across the entire data set of nine lineages, 119 independent substitutions occurred at 68 nucleotide sites. Over half of these substitutions, accounting for one third of the sites, were identical with substitutions in other lineages. Some convergent substitutions were specific to the host used for phage propagation, but others occurred across both hosts. Continued adaptation of an evolved phage at high temperature, but on the other host, led to additional changes that included reversions of previous substitutions. Phylogenetic reconstruction using the complete genome sequence not only failed to recover the correct evolutionary history because of these convergent changes, but the true history was rejected as being a significantly inferior fit to the data. Replicate lineages subjected to similar environmental challenges showed similar rates of substitution and similar rates of fitness improvement across corresponding times of adaptation. Substitution rates and fitness improvements were higher during the initial period of adaptation than during a later period, except when the host was changed.     

MISR in-flight camera geometric model calibration and georectification performance

In order to facilitate a unique georectification approach implemented for Multi-angle Imaging SpectroRadiometer (MISR) data, specific calibration datasets need to be derived during flight. In the case of the spaceborne MISR instrument, with its unique configuration of nine fixed pushbroom cameras, continuous and autonomous coregistration and geolocation of image data are required prior to the application of scientific retrieval algorithms. In-flight-generated calibration datasets are required to (a) assure accuracy, (b) reduce processing load, and (c) support autonomous aspects of the processing algorithm. This paper describes the in-flight geometric calibration approach with the focus on the first year of activities and the georectification performance achieved.     

Does expert psychological testimony inform or influence juror decision making? A social cognitive analysis.

The authors examined whether expert testimony serves an educational or a persuasive function. Participants watched a simulated sexual abuse trial in which the child witness had been prepared for her testimony (i.e., she was calm, composed, and confident) or unprepared (i.e., emotional, confused, and uncertain). The trial contained different levels of expert testimony: none, standard (i.e., a summary of the research), repetitive (i.e., standard testimony plus a 2nd summary of the research), or concrete (i.e., standard testimony plus a hypothetical scenario linking the research to the case facts) testimony. Repetitive testimony bolstered the child's testimony, whereas concrete and standard testimony did not. Concrete testimony sensitized jurors to behavioral correlates of sexual victimization; standard and repetitive testimony desensitized jurors to these correlates. Interdisciplinary collaboration and discharge planning communication for elders

The effects of personal characteristics and perceptions of interdisciplinary collaboration on discharge planning communication were examined for nurses, physicians, and social workers in two hospitals. The model for the study explained 61.7% of the variance in discharge planning communication for nurses. For all 142 health professionals, communication openness with social workers, problem solving between nurses and physicians, and collaboration with social workers were important to discharge planning communication. For nurses, communication satisfaction with patients and families also was important.     

Types and associated type families for hardware simulation and synthesis

In this article we overview the design and implementation of the second generation of Kansas Lava. Driven by the needs and experiences of implementing telemetry decoders and other circuits, we have made a number of improvements to both the external API and the internal representations used. We have retained our dual shallow/deep representation of signals in general, but now have a number of externally visible abstractions for combinatorial and sequential circuits, and enabled signals. We introduce these abstractions, as well as our abstractions for reading and writing memory. Internally, we found the need to represent unknown values inside our circuits, so we made aggressive use of associated type families to lift our values to allow unknowns, in a principled and regular way. We discuss this design decision, how it unfortunately complicates the internals of Kansas Lava, and how we mitigate this complexity. Finally, when connecting Kansas Lava to the real world, the standardized idiom of using named input and output ports is provided by Kansas Lava using a new monad, called Fabric. We present the design of this Fabric monad, and illustrate its use in a small but complete example.     

Incorporating biologically based models into assessments of risk from chemical contaminants

The general approach to assessment of risk from chemical contaminants in drinking water involves three steps: hazard identification, exposure assessment, and dose-response assessment. Traditionally, the risks to humans associated with different levels of a chemical have been derived from the toxic responses observed in animals. It is becoming increasingly clear, however, that further information is needed if risks to humans are to be assessed accurately. Biologically based models help clarify the dose-response relationship and reduce uncertainty.     

Luminescence of CVD ZnO nanocrystals of different shapes

The effect of the shape and dimensions of zinc oxide nanocrystals on the threshold and directionality of UV lasing in the nanocrystals has been investigated. The results indicate that hexagonal columnar nanocrystals have the lowest optical threshold pump power at nanoresonator diameters of 100–200 nm, comparable to the absorption path length of the excitation light. The laser radiation is shown to have a mode structure, being directed predominantly along the prism axis. The lasing mechanism in prismatic nanocrystals differs from that in hexagonal-pyramidal nanocrystals. Electron microscopy results show that the ZnO nanocrystals are highly uniform in shape and size and that these parameters depend on the chemical vapor deposition conditions.
